I just got a M38a1 this weekend and it came with a 6 volt battery. I thought that all of the M38's were 24 volt system and if someone changed this, why would they go with a 6 volt and not a 12. Someone also installed an alternator in replacement of the generator. Is this a M38 or just a modified CJ5?

You should post pictures. M38a1 frames were different, as well as some of the body and engine components.

I can envision a person totally lacking any mechanical or electrical savvy installing a 6 volt battery in a 24 volt M38A1 along with a 12 volt alternator. Shocked

With that said it would be best if you post your photos so we can be reasonably sure what we are dealing with.
