I am building a 52 M38CDN and I have two different steering boxes. I was wondering which one would be correct for my application?

The first one.

TA122985 on the box and TA125999 on the cover.
This first one is smaller than the second box.

The second one.

TL122987 on the box and TL125999 on the cover.
The second one is a rebuild from the military that came in it's crate.

The first is probably the M38 box. If it has the seal at the top of the box then it probably is. The heavier second box is the M38A1 box. The steering ratios are different between those two boxes as well.
