do m38a1's have a toolbox in either of the rear fenders? if so are they readily available?

No, mb's , gpws and m170's are the ONLY jeeps to have tool boxes in the rear fender wells all other jeeps has 1 tool box located under passenger seat

are the gpw & mb boxes the same as the ones found on the m170?

As you can see from the photos the lids, latches and locations differ.
