I have a 1956 CJ5 that has a noisy Spicer 18 transfer case. I have an extra transmission (T90) and Spicer 18 transfer case out of a 1952 M38A2. The CJ5 has a 29 tooth gear on the output shaft from its T90 and the M38A2 has a 26 tooth gear. My question is can I swap the M38A2 transfer case to the CJ5 transmission?

You should just have to switch the tranny output gears to match the D18 you are using.
