OK, So there is a drive gear and nut on the end of the transmission output shaft.
Couple Questions:
1) I could not find a torque value for the nut thats on end of transmission output shaft? This is the one that you get to thru thru transfer case rear cover and also has a cotter pin to help retain from backing off.
2) Also the transfer case input gear that the nut holds on, mine had a heavy black grease on the spline, is this just gear grease or is it a special grease. Seemed maybe moly based..?

It's in both of the last three charts I linked you to. The tranny and transfer specs are under chassis not engine. The early flat fender manual states "Transmission mainshaft nut 80-110 Ft Pds" The later CJ3B & CJ5 manual states " Transmission mainshaft nut 130-170 Ft Pds" And when you cannot find a specific torque listed for an application you determine the correct torque from the standard torque chart which is based on Grade 5/8 bolts and their diameter and thread pitch.

These later civilian manuals are a tremendous help to do-it-yourselfers and are not very expensive.

Use the 80-110 figure in the early manual. The late model also addresses two other different trannies and they probably raised the number to cover all three.
It is a common problem arriving at the proper torque with wholes aligned on cotter pin installations. The recommended solution is to switch wash thickness and if still an issue try several different nuts.
