seal in the water pump blew today, nice steamy mess. Instead of rebuilding, I'd like to put on a brand new one. Its different than the one on my A1, it doesnt have any other ports on it, plain as you can get. Should be able to get one locally, anyone know the part number for it? If not, any kits available?

It should have at least had the heater hose port. My 1960 3B came with a factory heater and had the heater hose port but no bypass hose port. See photo of my 60 3B below.

But you can use any replacement pump available on the market. If they come with a port you don't need just install a pipe plug.

Go to the Napa online catalog and click on "select a vehicle" and fill in 1963, Willys-Kaiser, CJ3B. Then click on " Heating and engine cooling"
then click on "Water Pumps", then enter "2.2L 134 Cu In L4 F head"in the white box. Click "Submit".

Is the WP 58409 with the double pulley a replacement for the M38A1 water pump 800002?

I don't think so. The CJ's had an optional two groove pulley (one fat belt for the generator and one skinny belt for the Novi governor).
