Hi there!

Is the shift tower for a T90 gear box interchangeable between the civilian CJ and the military M38A1 shift towers?

Yes. The only issue will be the attachment of the tower boot. Military boot fastens to the tranny top and civvy boot fastens to the tranny stamped steel cover.
