The civilian T90 transmission and T18 transfer cases, and the military ones? Not necessarily the cosmetic differences, but any functional advantages or disadvantages?

For the same production periods for the civvy T90's and D18's used on the 134 powered CJ3A and CJ3B and CJ5 the only biggies are:
Transfer: speedo gears and pivot pin for shifter
T90: Integral boot military shifter cover and stalk vs non-integral boot on civvy and 1st gear ratios.
D18

Vent on the civy D18 is a simple cap cover. Vent on D18 terminates in a flare fitting so the vent piping can be run high to the air filter.

I'm only listing differences that will effect the installation of the civvy parts on the military jeep. The vent system Tom mentions above are different but the transfer case housings are the same and both of those vent types screw into the same 1/8" Pipe hole in either case.

What can I do to make the civy cases Novak sold me the waterproof military ones? It would be a shame to have everything from the snorkel on, and not have a waterproof transfer/transmission case.

Open up your parts manual and under the "Under water vent system" order the parts listed for the tranny/transfer case vent plumbing.
Use Bob Westerman's illustrated guide for the M38 as a reference. 90% of the plumbing is the same. If you don't already have an M38 parts manual for cross referencing parts then download it free here on our downloads page.

Here is one illustration from Bob's guide.
